the plotReps() function plots don't look great right now. Try to think of a better way to plot this info.

Thoughts:

Don't plot all species on one set of axes - the required range will suppress informative plot geography.
Plotting both rescales of observations (ss and ms) is a little messy. Clean this up.
Don't plot Bt estimates where the model didn't converge.

Improved most of plotReps() and plotMCMCbio(), though I found a bug in plotMCMCspecies() and plotMCMCpar()

Bug: number of MC samples recorded for MS model is low

possible cause is in the thinning subroutine at the start of the sim-est procedure. Run an example and check.

Bug resolved, now I want to work on improving:

plotSimPerf(): customise the dot and bar plot
plotMCMCpar(): instead of letting coda plot these, again customise using par etc
plotMCMCspecies(): customise the same as plotMCMCpar - don't just use coda to plot trace and density.
