Super PR for changes from 2014-2016 #15

Merge changes made between 2014-2016, when development apparently diverged from the main project.

Changes include:

Includes work from @petebachant @ckelley2 and myself.

Looking at the actual history, it looks like I was using feature branches and merging them in. So even though this PR contains a ton of changes, at least the commit tree will be readable.

Hi @kmruehl and @ckelley2 feel free to review these changes and merge them in when you see fit. I have a couple ideas for cleaning up the compile code, test scripts, and documentation which may be useful to do before this project is open-sourced.
