I am using the program roary_plots.py with a modified matrix inclding only a few genes that I'm interested in. This means that each gene can be clearly seen in the heatmap. When I run roary_plots.py with the default --format png I get a nice crisp boundary between each gene (column) in the heatmap. However, when I run with the argument --format pdf, the boundaries between the columns in the heatmap become blurred, like some artifical smoothing is being implemented.
I've attached the figures generated. Presumiably the PDF figure is not as inteneded. Is there any way around this?
Huh, interestingly, when you look at the attached pdf, it seems right but here is a screenshot of the file before uploaded. Perhaps this is not an issue with this program but with the macos pdf viewer
