Order of genes in alignment #617

Hi all, I am working on a project that requires creating the alignment of the core genes obtained with Roary. I get the file but it seems the genes are not in the same order as they appear in the gene_presence_absence.csv file. Any idea how the order of the genes in the alignment is determined by Roary?
