These are the column modifications I made. The BP correction lines seem to want to print to stderr, but that doesn't appear to be working so everything prints to terminal as of right now; I haven't fixed that yet.
fixed this problem by modifying the script, please check readme and script
cd /path/to/PretextView ./AGPcorrect /path/to/.fa(.gz) /path/to/.agpfile /path/to/corrected/file
