Automate input normalisation #25

Equivalent of https://github.com/sanger-tol/nf-core-pipeline/pull/13 and https://github.com/sanger-tol/nf-core-pipeline/pull/15

Only the sample-sheet checks are in there because the automate-io files have not yet been implemeted.
