I have something similar on WhatsApp: if I get more then one messages I get the
first notification(with the text of the FIRST message) for each new message
again.
Could you have had the same issue?

It's hard to tell at this point, the screen has frozen and no new notifications
are being added. The clear button recognizes my touch (by showing a blue
background during its active state) but is not actually clearing anything. This
could be a separate bug. Restarting the phone to try and come up with
reproducible steps.

The screenshot shows the Messaging app actually have 3 messages (it even says
"3 new messages") - so it's probably a bug in the messaging app. (you usually
don't notice that without the widget because each notification replaces the
previous on android notifications bar)
The whatsapp issue - is also the app's fault. it created a notification with
all of the recent conversations and not just the last one. - you can use the
new app specific settings - "Show only last event" for Whatsapp.

These duplicates did not show up until the updates that rolled out over the
previous weekend. This is the stock android messaging app. There was only one
text message in the app.

the text "3 new messages" wasn't created by the widget. this must be the
messaging app's fault.
Can you reproduce it? do you hear the message tone 3 times or once?

the stock messaging app - is doing that. see the expanded notification from the
android status bar - and see it looks the same.
you can enable "show last event" option on app specific options to display only
the first line.
