JN.1+Orf1a:T2283I,S:F456L,V1104L Query: C7113T,T22928C,T3565C, India
This one is detected in another India state and becomes a branch.

They are placed in different branches on usher but that's due to artefacts of India-KA seqs around S:16. KA seqs seem to artefact the ins16MPLF to some other things on all its JN.1* seqs. @AngieHinrichs @yatisht
V1104L
I managed to get a tree and a query for the parental lineage of Branch 4 with S:V1104L:
Query: G24872T, G17334T,C897A finds 11
Samples: EPI_ISL_18682687 (Recomb), EPI_ISL_18683064, EPI_ISL_18694660, EPI_ISL_18694669, EPI_ISL_18694672, EPI_ISL_18704304, EPI_ISL_18704343, EPI_ISL_18704350, EPI_ISL_18718937, EPI_ISL_18718979, EPI_ISL_18718993

i think i ll propose (or you as you want ) the parental branch so Branch 4 could be defined as #XYZ + 456L, what do you think?

Yes sure.

branch 3 goes to 11
Add doublet 1 from USA.
There seems to be also S:F456V and S:F456I branches. Include them for branch 5 and singlet 7.
1/10: Add doublet 2,3, Singlet 7,8.
Branch 4 Goes to 6 and spread to UK
- C7113T,T22928C,T3565C,
@aviczhl2 i would ask you to propose it together with the parental in the main page (closing my side proposal) , so @corneliusroemer could track it too . If you can keep it updated also here it would be great. 6 seqs from India could hint to a huge numbers of infections. tell me if you are ok with that.

5 in India and 1 in UK actually. Discovered in 2 India states.
You can propose that as your proposal is more focused? If you want me to propose that's also fine.

as you prefer! you discovered the whole thing! but if u have no time i will! u can copy paste it and then add the analysis of the 456 branch
1/12: Branch 5 becomes 10 A previous Indian doublet spread to France and becomes branch 6.
Branch 6 went already to 4
1/16: Add singlet 8,9,10,11,12
Branch 3 goes to 18.
@aviczhl2 i suggest to add a count to branches. now JN.1.11 is 15,
2. JN.1.4+T18453C with C28201T(ORF8:S103L)(1272seqs) #1171+S:F456L Query: C28201T, T22928C, T22926C, -6781, Sweden,Singapore
this is now 4 i would convert it in a branch
3. JN.1.4+Orf1a:T4087I+S:F456L Query: T18453C, C12525T,T22928C, USA
this is now 5 same as above
8. JN.1.1+Orf1a:T1589I(15 seqs, 6 countries, mainly India) #1298+S:F456L,S704L,Q836L Query:C5031T,C9142T,T22928C, USA
this is 2
11. JN.1+Orf1a:S505F+Orf1a:D589Y,S:F456L Query: T22928C,C1779T,T3565C, Belgium
2 this one too
1/19: Add branch 7 and 8 Branch 5 becomes 13.
I just realized that Orf1a:E4388K can be illumina induced artefact @AngieHinrichs.
Some singlets are removed, and Branch 6 becomes 5
Here a triplet that could be interesting from SIngapore: JN.4 > Orf8:S103L > C28948T > S:F456L (T22928C) 3 sequences, with 2/3 with S:ins186TQM (Spike_ins186TQM/ ins22120ACACAGATG). Query: C28948T,T22928C,C774T finds 4 , one GBW sample was likely part of this lineage bbut displaced by Usher in a BA..2.86dropout tree.

I think that's branch 8 and 28498T shall not be branch specific.

oh yes thx! why not including 28498T?
oh yes thx! why not including 28498T?
The Swedish seq doesn't have that. Singapore seqs have S:27 and S:484 artefacts so usually not placed in the correct place.
Branch 5 got designated JN.1.12 via https://github.com/cov-lineages/pango-designation/commit/54f733f2ff9ac2a4ad9e13be007059c2fbfe1b38
branch 4 designated JN.1.11.1 via https://github.com/cov-lineages/pango-designation/commit/a6e6ad346c36a4dcf839d8054eea9f7764784c6c

It seems that 28498T is a branch and there exist lots of seqs with 28948T but without 456. I'll separate them.

Yeah it is a branch, so there is more than one 456X in that branch? sorry i didnt get what you mean for"separate them"

Separate the 28948T+456L branch from 456L branch without 28948T

perfect, thx
1/26 Add branch 9 from Japan Branch 3 becomes 28.

2/6: Add branch 10 and branch 11
@aviczhl2 where is ther uk cluster i cant find it no more?
@aviczhl2 where is ther uk cluster i cant find it no more?
scratch that i got confused with 1058Y sorry! brain going jammed in multiple branch issues
New super recent Suisse branch : JN.1.15 > T18453C > G9220A, C9803T,19443G , S:F456L (T22928C), , Orf3a:R122S (A25758T), C29296T Query: G9220A, C9803T,19443G Samples : 8 Tree: https://nextstrain.org/fetch/genome-test.gi.ucsc.edu/trash/ct/subtreeAuspice7_genome_test_3b7bb_aa18a0.json?c=gt-S_456&label=id:node_6893126
2/13: Add branch 12 and branch 13.
@aviczhl2 yesterday while updating the 346X issue i spotted this one with 346T/456L :
Branch 32 JN.1.1 > C11747T > C11704T, G21641T, S:R346T (G22599C), S:F456L (T22928C),S:A520S (G23120T) Query: C11704T, G21641T,G23120T,C11747T Samples : 2 Singapore
Branch 11 jumped to 16
Branch 2 of #1089 got 456L and now it is 3 seqs from three countries/continents
Branch 2 : JN.1.1 > C11747T > C9142T > S:R346T (G22599C)
Query: C11747T, C9142T ,G22599C,C1762A Samples: 64 fast with a further branch with S:F456L: Branch2 > C28498T > S:F456L (T22928C) / 3 seqs Us,UK, Jap Query:C28498T ,T22928C,G22599C,C1762A
relatively new mini branch with 3 seqs arising from Japan, South Korea:
JN.1 > C23683T > S:F456L (T22928C) Query: C23683T ,T22928C,C897A Tree:
New Branch of JN.1.22 with S:F456L in NY: JN.1.22 > Orf1a:G445V (G1599T) > C11704T > S:F456L (T22928C) Query: G1599T, C11704T ,T22928C Samples : 5
branch 7 expanding to new american states. branch 11 now in france. updated only these two counts.
It seems that S:F456L is very convergent in JN.1 now. (last complete update June 19)
Doublets and Singlets no longer tracking. Only track >=3 branches, or branches with seqs from multiple countries now.
