Multiple JN.1* branches with S:F456X : 9 Ongoing Unproposed Branches as 7/1 #1253

It seems that S:F456L is very convergent in JN.1 now. (last complete update June 19)

Doublets and Singlets no longer tracking. Only track >=3 branches, or branches with seqs from multiple countries now.

They are placed in different branches on usher but that's due to artefacts of India-KA seqs around S:16. KA seqs seem to artefact the ins16MPLF to some other things on all its JN.1* seqs. @AngieHinrichs @yatisht

Add doublet 1 from USA.

There seems to be also S:F456V and S:F456I branches. Include them for branch 5 and singlet 7.

If you can keep it updated also here it would be great. 6 seqs from India could hint to a huge numbers of infections. tell me if you are ok with that.

5 in India and 1 in UK actually. Discovered in 2 India states.

You can propose that as your proposal is more focused? If you want me to propose that's also fine.

You can propose that as your proposal is more focused? If you want me to propose that's also fine.

as you prefer! you discovered the whole thing! but if u have no time i will! u can copy paste it and then add the analysis of the 456 branch

I just realized that Orf1a:E4388K can be illumina induced artefact @AngieHinrichs.

Some singlets are removed, and Branch 6 becomes 5

Query: C28948T,T22928C,C774T finds 4 , one GBW sample was likely part of this lineage bbut displaced by Usher in a BA..2.86dropout tree.

The Swedish seq doesn't have that. Singapore seqs have S:27 and S:484 artefacts so usually not placed in the correct place.

It seems that 28498T is a branch and there exist lots of seqs with 28948T but without 456. I'll separate them.

It seems that 28498T is a branch and there exist lots of seqs with 28498T but without 456. I'll separate them.

branch 7 expanding to new american states. branch 11 now in france. updated only these two counts.
