Can Ontologizer report the GO enrichment in three categories: (1) Molecular Function (2) Biological Process (3) Cellular component. Currently, entire results are reported as one single list.

You can restrict the analysis to one of the categories via command line (e.g., -g go.obo,biological_process) , however, Ontologizer won't do any further post processing. The easiest thing that you could do is to post process the files yourself as the "aspect" of the term is included in the result list. Hope this helps.
