Various updates to the configuration and logic surrounding it.

@Jack28: Can you give this a whirl, particularly the cuckoo config bit concerning the virtualbox setup since I don't have that setup to test myself?

Hold up on this one. Found a problem with the cuckoo init bit failing to connect to the database and then not generating the configuration at all. Will report back with new commits once that's sorted.

Now it should work for both initial install as well as upgrade.

Clean rebase to current master. Careful when mixing test environments with #37 - the venv is not forced back to python2.7 here and may continue to use python3 with unexpected results. :)

Added additional commits handling #20 and configuring missing processor instances for api mode.
