Using absolute links inside the tmp directory to fix SCIPION_SCRATCH issue #299

Fixes issue described in https://github.com/scipion-em/scipion-em-imod/issues/296

To sum up, I have replaced all relative symbolic link generation in the tmp directory with absoulte links.
