Hi, will the interchromosomal interactions/contacts affect the csocre within one chromosome? Or should I better remove those inter-chromosomal counts when calculate the cscore within one single chromosome?

And another question is I got an unexpected result that the score on one chromosome are mostly all positive, do you think what may be the reason causing this?

Thank you! Yanchun
