full provenance for runs #4

I'd like for the runs to hold all information you would need for full provenance. This might include:

what parameters were selected
the hash of the dockerfile
the hash of the input data file I'm not sure if some of this might go in the analysis file or the run entry

Working on refactoring files and jobs to include provenance. Each generated file will have a reference to the job that created it, and each job will have references to the created files.
