I re-organized a lot of the pipelines.

I tried to remove yaml parameters that were no longer in use.
I added a lot of README.md to each subfolder.
I simplified the package but still working on how to add it to PyPI w/ its dependencies
Renamed some scripts, Snakemake files, etc.

Overall, lots of renaming and deleting or commenting out. Have to check the stability of these.
