Don't use file transfer systems to transfer code. Instead make changes and the push/pull code from GitHub. Add git hash to filenames so you can reproduce your results.

I have currently failed to implement this strategy because I could not get the hpc to connect with github by either ssh or https. I'll give this another go just waiting to hear back from Phil
