I tried pbsccsetup_2.00.47.zip, the situation even worse than the original, now all the objects is not under source control.

If you do not use the "External Folders", everything seems normal

I added external folders to my project and everything is ok.
I checked both "lock" and "prop" locking strategies, still ok.
Going to publish new version 48...
Warning!
If you are using "lock" then it belongs only to the directory.
It means, if you removed your work copy, then checked it out again, then you
loose your locks.

I found the problem.
Corrected in revision 49.
Directory scan stopped after first subdir.
Please check the new version 2.00.49

You have to change "local root directory" scc parameter of your pb workspace.
Now it set to this value:
D:\wuerp\wutest
And it must be:
D:\wuerp
This parameter should refer to the root directory of all sub-directories of
your workspace.
I will try to detect this problem in config automatically and display a message.
