Do you mean this chat button here is flashing?
In the top menu bar of the viewer, go to Me -> Preferences -> Chat Under the "Only friends & groups can call or IM me" setting, you can set the UI behaviour for IM's, nearby chat & group chats using the drop down menus. Setting the "Pop up the message" option will still cause the toolbar button to flash if the chat window is out of focus though. You can choose the option "No action" to prevent the toolbar button flashing for each message type, but this will also not popup the message as a toast.
I'm not aware of anything that has changed in regards to how the chat toolbar button flashes on the Maint-RC viewer build you are currently running.
Are you seeing the same problem on the default viewer release version from https://secondlife.com/support/downloads/ ? You are currently using the Maintenance-RC viewer from http://wiki.secondlife.com/wiki/Linden_Lab_Official:Alternate_Viewers & it's possible there may be a new bug on this viewer, though so far I'm unable to reproduce a constantly flashing chat toolbar button on that viewer.
Steps to Reproduce
Just logged in. It seems to happen either after a random amount of time or shortly after I click on an object.
Actual Behavior
The new chat notification just keeps flashing. It starts up at random and keeps going until I click on the icon

Other information
It's distracting because I don't know if anyone is trying to contact me or not.
