Contamination and completeness methods #48

The current plan is to retrieve the data using MiGA, so the automated MiGA processing comes "for free". However, we need to decide what additional methods to implement (e.g., see #46 and #47), and this includes replacing completeness and contamination estimates. Probably CheckM 2 is the best option, but we need to make sure it's robust and reliable before deployment. We should also consider using MiGA's MyTaxa Scan, GUNC scores, and newer completeness methods such as MAGISTA.
