Spurious junction predictions #13

Certain Illumina datasets produce many spurious junction predictions. Known 
causes:

(1) Many reads containing the same sequence at seemingly random locations 
(possibly adaptor?)

(2) Counting read alignments that do not span negative overlap junctions gives 
them higher scores than they should have.
