The 4 colour encoding of the bases make it very difficult to examine the SNP 
itself in the read alignment stack. A potentially more useful way is to use a 
"." or "," or something for when the base matches the reference. This will 
highlight the differences, which is what we are interested in.

The current version of breseq (0.24rc7) greys out all matching read bases and 
only uses bright colors for bases that are different from the reference. 
Hopefully this helps!
