What steps will reproduce the problem?
Run Breseq Version 0.16 on REL2057 and compare results to Version 0.23.
What is the expected output? What do you see instead?
In version 0.16 a 84 bp deletion is predicted starting at 474,258 junctions
look very good as does the missing coverage evidence, but there is a small
amount of contaminant reads. In version 0.23, a smaller (66) bp missing
coverage evidence is predicted along with 2 predicted snps and a 3rd possible
mixed read alignment evidence. None of the 3 read alignments look good (very
few registers, and poor aligned bases on ends).
This may be related to issue 68.
