Update docs and examples

Description

This PR will update the documentation and examples, namely

• Fix build warnings for the documentation
• Change to focus away from parsers, towards Python data structures (#147)
• Move the examples into the documentation in form of Jupyter notebooks
• Decide how to use the physical validation workshop
