Sample Blacklist for RT Reference #42

I know there is an option to manually specify a reference sample for the RT alignment but I think a blacklist would be helpful too. For example, when processing an experiment, it could be helpful to include relevant acquisitions containing standards, but occasionally, these samples will be selected for RT alignment. If there was a way to include them for processing but disallow them to be selected for RT alignment reference, that would be a great.

Since revamping the alignment process is a longer term larger scope issue that will resolve the root problem motivating this issue, I'm going to close this issue. Addressing #49 will solve this problem as well.
