The Amarok's big playlist window follows the little player window throug workspaces.

If e.g both windows are in worskpace 1, and I send the big playlist one to workspace 5, the big one will return to the worskpace 1 where the little player one is.

If e.g I move the little window to workspace 3, the big one will follow it to workspace 3.

Playlist window does not follow player window immediately, it happens next time I switch between workspaces.

Amarok is sending an EWMH request to fluxbox to change the playlist's workspace. Thus, fluxbox is behaving as expected. I suggest you report this to amarok, as it's clearly trying to take over the window manager's job (cite the opening paragraphs of ICCCM section 4).
