I see exactly the same window drawing issue(s) with gnome-do and Google gadgets. In addition windows sometimes just disappear when using xcompmgr, killing xcompmgr returns the missing windows.

Disappearing is a bug in xcompmgr. I cannot see the screenshot, but it sounds like reparenting into a wrong colormap, thus should be checked against the latest git HEAD inc. the ARGB bug fix.
