Only the "Docked Vehicle Storage Access" is in the "Habitat builder".

Must have not unlocked them unlock the modification station.

Already have the modification station unlocked, could this be a result of already having the modification station unlocked before installing the mod?

Also, turns out that the "Docked Vehicle Storage Access" is from a different mod.

Just checked, they are also not showing up in creative.

I believe that this could be because of SML Helper. I had SML Helper active when trying to use this mod, and I have seen that SML Helper can cause some mods to not load.
