Will “.....Warning - failed to read tree.” influence my analysis?

Any tree in your input file that gets this warning will be ignored and will not contribute to the output. I recommend trying to find out why some trees cannot be read. You could do a test with a small subset of trees to see if the script fails on all trees or only certain ones, and then try to find out what is different about those.
