builder pattern for pdb file parsing #40

Since there are appearing more and more options for the retrieval of PDB files, a builder pattern would be nice to handle them. Some possible options:

all / some / every nth model
all / some chains
connect bonds (omit bonds / all bonds / only chains of nucleotides or amino acids)

mostly implemented in 451ec1c unimplemented options will be moved to other issue if the need arises
