I have played so many modpacks where the devs have made projectE part of the progression but have changed the recipes in such a way that it removed the emc and then they didn't add it back in manually, if the default emc for items that the algorithm cant work out a value for is 1 instead of 0 then that would make these shitty pack devs either set emc for everything properly or have a completely unbalanced pack, only issue I see with this is the tome of knowledge being able to get debug items but maybe these items could have a special tag that makes the tome ignore them.
There are 99 reasons why this is going to create 500 EMC exploits and other value issues. If you don't like a modpack, don't play it. Instead just add ProjectE to a kitchen sink pack.
