Priority Window during automatic update incorrect

What steps will reproduce the problem?
1. Have automatic update in the settings
2. Booting Savegame-manager GX from homebrew channel
3. Selecting yes to accept new version

What is the expected output? What do you see instead?
Update window appears and downloads the update, but shortly after the savegame 
standard screen appears over the top hiding the update window behind

What version of the product are you using? On what operating system?
R99 ,,, but as far as I can remember this has always been the same

Please provide any additional information below.
When the update window is hidden behind the standard savegame windows buttons 
cannot be pressed on the update window, for example the reboot 'yes/no' buttons
