 Whether can I detect the read-through transcription of retrotransposon elements using the ARTDeco tool? Only provide the annotation gtf of retrotransposon elements?

Yes. That should work. I would recommend appending the retrotransposon annotations onto the gene annotation. That will give you a more complete picture in my opinion.
