Find all the files that are recreated during runtime and remove them from the reference zip files

Progress made: Removed the budget directory from the input_and_definition files. Only one file existed in there, which was confirmed to be generated during runtime. Now the entire budget directory and all its contents are created from scratch in the results directory during runtime. ( commit 973dfea )
