Reorganize the package and script to better split things between LCLS-I and LCLS-II pipelines.

Used black to reformat everything. The standardized jobs I am running still run fine, but let's keep an eye out for potential disruption or issues

@silkenelson any objection to merging this? I suggest merging, using this for a month or so, and then make a new tag and release in the lcls/sw area

Merging now. A smaller PR will follow when I set up the cube for next week's experiments at XPP.
