Improve AddInclude.py for shorter paths and preventing cpp includes

This change retrieves include folders from project files and searches them to try and create the shortest possible include path. Also fixes a bug where cpp files would sometimes be included if a user had teh GotoFunctionImplementation setting applied in options.
