@peter-michalski, please add links to the software repositories for our 24 selected repos to Tables 1 and 2. You can make the links hyperlinks from the package names. If any of the packages have associated publications, we should also cite them in the paper. Including the citation in Tables 1 and 2 would likely work well.

I have added the links to the repos in 0366ef1519ac1014ab7d0329ef32b611edd9effa.

As for associated publications, some of the packages have lists of/references to publications in multiple places (websites, repos, in the source code, in various documentation). Some packages, like ESPResSo++, simply link to Google Scholar. I am also very confident that lists are not complete. How would you like to proceed to best address these issues?

For the software related publication citation, we don't need all references, we really just need a representative one. We also don't need a citation for every package. The goal is to give credit to the people that wrote the software, but we don't need to be exhaustive.

@smiths, is this what you are looking for? Format okay? a78aa52dd86b834ebfcc8aa91ed8c66a5d7c4834

Thanks @peter-michalski. This is close to what I'm looking for, but what you have is actually more than we need. For the relevant publication column, you can just put the citation (Rokicki and Laniewski Wolk, 2016) and (Bauer et al., 2021). You don't need the title of the paper - that will be available in the list of references at the end of the paper.
