This might be because DMA causes more than a frame to run in S9xMainLoop and the synchronization is wrong and audio buffers collapse. This also happened in Chrono Trigger when you went to the menu. Snes9x Ex+ will have to fix that, but I thought I got all the cases in the PC version. Can you post your config file?
The emulator generates a short "high-pitched" noise in some moments of some games that are running.

The bug happens both in the mobile version of Snes9x Ex+ and in the PC version 1.62.3 of Snes9x, with the Moto-X game. To cause the bug, just start a race in the game and the noise will happen in the start countdown, as shown in the video👆. Thanks for your attention and congrats on the project.
