Now that we are using non Ab templates more often multiple things have come up in regards to the trees:

[x] They should be generated based on blosum regardless of the input scoring mechanism
[x] There should be a way to not generate the trees
[x] The randomised root should be seeded to prevent any nondeterministic behaviour
