Update MS specific terms in the HTML #214

Some terms are only working for MS data while the software should be able to handle non ms data as well. Main point is to rename Germline to Template in the consensus sequence alignment. But there should be a more rigorous fly through the pages too see if this happens more often.

Did not find any more in the last days so will close this. However if any more specific terms to any technique are found at the wrong place they should of course still be fixed.
