This PR allows hh-suite to still use the HMMER format. If you'd like, I can add a warning that begs the user not to use it. But, it is important for my use-case (see https://github.com/soedinglab/hh-suite/issues/325) and I'd rather not maintain a separate fork just for a few LOC.
