The Protein Data Bank mmcif standard assigns two identifiers for protein chains, an author assigned chain id auth_asym_id and a pdb assigned chain id label_asym_id. Base on two examples of the hhblits summary list in .hhr files, hhblits appears to report the author chain id.

It would be good to clarify this in the user guide. Perhaps it has been discussed already but I haven't seen it.

Looks like you have a tool for this - renumberpdb.pl. Does this tool come with the conda version?
