What steps will reproduce the problem?
1.Alignment contains 454 sequences of length 2250 in phylip format 
2.All substitution models matrices and rate variations were selected with 
default Fixed BIONJ JTT tree and computed
3.

What is the expected output? What do you see instead?

Expected:
best model for given alignment. 

What I see:
Reading tree...
WARNING- this analysis requires at least 1991 MB of memory space
Error: low memory
Type enter to exit, this happens for most of the matrices model

What version of the product are you using? On what operating system?
ProtTest 3.3, Windows 7 Professional 64bit (i5 processor, 4GB RAM) 

Please provide any additional information below.

The warning states the memory required for each running process. Are you trying 
to execute ProtTest using 4 processors at the same time? If that's the case, 
could you try it using at most 2?

If I'm right, then it would be a good idea to clarify this in the ProtTest 
output.

Hi,
Thank you for your response, yes I executed ProtTest using 4 processors at the 
same time. As you mentioned I tried running it using 2 processors and still the 
error continues to exist.

Ok, so let me assume that the memory estimation is a bit too much optimistic 
and it requires a couple of hundreds of MB more than expected. Do you also get 
the error with 1 processor?

Yes I get the same error even with 1 processor
