Documentation: clearly state units of geometry and interactions in input file #497

See geometry docs and hamiltonian docs. Units are often specified in comments in the example input, but should really be stated clearly in the documentation text.

In fact, method output and method parameters should also be documented more clearly in this sense. For example: which units does energy output file or the LLG time step have?
