Allow non-coding query sequences #6

This is an enhancement, but an important one; can we accommodate sequences that aren't coding (e.g. by masking stop codons, accommodating frame shifts etc.)

Hi Simon,

Could you include some examples of sequences that fall in this class for testing purposes? Some non-coding sequences should already be passing through.
