This issue outlines all changes and updates needed before v1.0.0

Key Updates and Features

• Coverage Summary: Summarize all per sample reports generated in coverage_summary into one single file
• Trackhub Generation: Generate two trackhubs, one of all bedgraphs containing all data, another one for separate bedgraphs containing only >5 coverage.
• Differential Analysis: Perform differential analysis between groups of interest using metilene
• Summary: Generation of a summary MultiQC and pdf.
