Updates to documentation and ancillary files #77

This PR includes some improvements and additions to the README, the user manual, and the developer docs. Also, two ancillary .txt files are now .tsv files with headers, to facilitate loading into R/Python data frames.

Of interest to @vpbrendel @cycoyuk.

@vpbrendel @cycoyuk I've added documentation on creating new YAML configuration files, data inputs and outputs, and more. I'll entertain any comments or suggestions you have on the documentation (README, manual, and dev docs) for the next day or so before merging this pull request.
