Can you compare these against the page scans, and then open a PR with fixes? I think that will be a lot easier than having to list them out like this.
Note that we don't want to change old-fashioned word use (like "catched" for "caught"), only sound-alike spelling modernizations.
I don't currently have time to commit to doing this extensive repair. Sorry.
This book is a mess. There are a ton of apostrophiz'd abbreviat'd past tense verbs and other archaic abbreviations, for example. And comma use is all over the place. Many archaic spellings. I think this needs some front-to-back attention. Here are some of the flaws I flagged before I gave up.
"...but there was so much noise and glamour..." I assume "clamour" is what's meant.

In a few places the abbreviation "l." is given in the abbr title as "50" as though it were a roman numeral, but from context I think it is short for "pound".
"The harbour of Pernambuco is, perhaps, singular, it is made of a ledge of rocks..." should be a semicolon or maybe a period https://github.com/standardebooks/captain-charles-johnson_a-general-history-of-the-pirates/blob/916b2238d77c58dbf286ced319269143ef018885/src/epub/text/chapter-11.xhtml#L48

Lots of punctuation at the end of mid-sentence parentheticals, (like this,) which I think is against our style.
"...mutinous with one another, misuse prisoner’s, plunder beyond his order..." extraneous apostrophe https://github.com/standardebooks/captain-charles-johnson_a-general-history-of-the-pirates/blob/916b2238d77c58dbf286ced319269143ef018885/src/epub/text/chapter-11.xhtml#L122

There are also many inconsistencies in how months are abbreviated.
"...though in all liklyhood..." likelihood https://github.com/standardebooks/captain-charles-johnson_a-general-history-of-the-pirates/blob/916b2238d77c58dbf286ced319269143ef018885/src/epub/text/chapter-11.xhtml#L319
"...says the officer.-Not much..." shouldn't be a hyphen https://github.com/standardebooks/captain-charles-johnson_a-general-history-of-the-pirates/blob/916b2238d77c58dbf286ced319269143ef018885/src/epub/text/chapter-11.xhtml#L325
"...for I have lost a good hat by it. (the hat and he being..." either the capitalization or punctuation is faulty https://github.com/standardebooks/captain-charles-johnson_a-general-history-of-the-pirates/blob/916b2238d77c58dbf286ced319269143ef018885/src/epub/text/chapter-11.xhtml#L325
