Our AZW3 file is generated by Calibre from our compatible file. So it should be working fine. How are you transferring it to your ereader? USB cable using a file manager? Or with Calibre? Or via email with Send to Kindle?
I had first added the book to Calibre library and without any conversion transferred it to my kindle. After your comment, I have tried transferring directly another ebook using a file manager and the problem persists. I also tried azw3 to azw3 conversion and then transfer the book and the problem is resolved.
We use Calibre for azw3 conversion, so if there's an issue with the resulting file it's either on Calibre's end during conversion, or on Kindle's end during reading. Since you mention that this occurs with other web novels, it sounds like it's a Kindle bug. I would try reporting it to them.
It is likely a kindle bug. But as I mentioned earlier, is only triggered on rare cases. In fact the files I get from compatible epub to azw3 conversion works fine. Maybe you should check your Calibre settings.

azw3 file format books downloaded from SE website seems to have a problem. They show the wrong place in book I am when either tapping on top or flicking upwards. It also affects traversing the book using the arrow buttons when flicking upwards. I have attached some screenshots. Though, "Compatible epub" files converted using calibre works fine.
I have encountered the same problem before on webnovels with 1000+ chapters. And it is on these kind of books that you really need the "arrow buttons traversal" since there are so many chapters.
