I am conducting a p value based meta analysis with GWAS summary statistics collected from over 30 studies. Some studies have reported the same SNPs, and I included those in my input file along with their direction, p value and sample weight (which is different for each study). This is what i get -
WARNING: Invalid p-values for 8 other markers also ignored
WARNING: An additional 87 rows with duplicate marker names were ignored
Does METAL not accept same markers from multiple studies with a different p value and N?
