Downstream analysis #51

My question is more downstream how to proceed forward. I have 2 pools and each pools has 6 samples, Pool1 with samples before treatment and Pool2 after treatment. I want to compare the Sample1(before treatment) from Pool1 to Sample1(after treatment) from Pool2.

Do I subset the samples from each pool and merge them to 1 using seurat or do I need to re run the cellranger for each samples wit their barcodes?
