Hey @vsharma-next, here you state:

Standing’ Water Bodies -ie. no rivers

The three largest lakes in Switzerland, Bodensee, Lac Léman and Lago Maggiore are only partially in Switzerland. The dataset OBJEKTART_Stehende Gewaesser.shp contain the whole lakes. How should I deal with the raster values in these lakes?

include the whole lake?
include only part of the lake that is within the border?

Only those within the swiss national boundaries. As a suggestion you should use the dataset swissBOUNDARIES found here
